A 3D atlas of a mouse brain - Mouse Connectome Project - Free Access

The Mouse Connectome Project (MCP) aims to create a three-dimensional digital connectome atlas of the C57Black/6J mouse brain. The site will offer a catalog of neural tracer injection cases, which will be updated continuously to eventually cover the entire brain. Serial sections of each case are available to view at 10x magnification in the interactive iConnectome viewer.

The cortical map viewer provides a fast and easy way to view projection patterns for all injections featured in the iConnectome browser. In the viewer, raw data from each case has been graphically rendered in the common space of the Allen Reference Atlas, allowing users to directly compare input and output characteristics for different regions.Go to iConnectome Maps >

iConnectome Viewer

Currently, 161 cases (315 injection sites, 600 pathways) are now available to explore iniConnectome. The data sets feature 6 layers: 4 tracers (PHAL, CTb, BDA, FG), nissl brightfield, and ABA Reference atlas. Each of which may be turned on, off, or adjusted for transparency. Thumbnail Gallery

The Thumbnail Gallery provides a quick overview of representative labeling for each case in the iConnectome viewer. Captioned images of the injection sites, BDA/FG labeling, and PHA-L/CTb labeling can be viewed here for any particular case. The gallery can be accessed by clicking on the magnifying glass symbol  next to the case number in the iConnectome search page.
